Recently, I have noticed that when I browse my site, McAfee shows pop-up regarding to clean virus. I have checked my web site but nothing found. What could be the issue ? Is the virus on the server on on my site ?

Make sure that there is no Javascript or iframe code added in your pages. Generally such code links to malicious site and hence you get Virus alert while browsing the page.
